Actually running/jogging is well known to cause issues with knees and spine... Repetitive shocks is the culprit. Make sure you wear shoes that are designed for the surface you use. Or start cycling - that have therapeutic effect on knees...ZZZZzzzzzz...

Have to agree with Sabestian there- running is notorious for damaging the knees. Especially on hard surfaces in poor footwear. Try good stretch routines after running. Cycling is mostly good for the knees if done right. Right seat height/position and correct use of gears. Keep your knees warm in all acivities including Falco riding. That's important too.

Personally my knees are the first thing to hurt on long rides (very long) I just move them around as much as poss. One other possible thing is blood supply being affected by bunching of fabric behind the knee and/or too tight fabric at the front.

As well as before.

Warm up and warm down should take seemingly ages and not just involve legs if running, arms if weight lifting, etc. The whole body should be 'warmed up' and 'warmed down'. Even when cycling.
