don't worry, I believe they're for diagnostic purposes

and don't connect when bike running

but I could be wrong

Yup, Kiwi's right, the ones with the connectors are the diagnostic wires, they shouldn't be connected, leave 'em be. Not so sure about the "loose" wire at the top of the picture (the green & blue one), not been in the ECU box for a while. I presume it's the restriction wire, that gets cut to derestrict the bikes (as they're shipped restricted for the EU markets). If I get chance, I'll check under the seat on mine tonight

There are 2 wires with connectors then a stripped one so 3 in total,

Yup, for whats its worth I also concur. The connector is for the diagnositics so leave it alone and the cut wire will be the cut restrictor wire from the ECU
So if the bikes running OK all is well

I concur with the others, however I'd add that you really should shrink wrap or tape up that loose wire. You could get all sorts of dodgy shit happening if it grounds out.
