For the avoidance of doubt and for the benefit of my wife, not everything I may say here will be absolutely true I may on ocassion embellish a little for effect.

Both are great bikes, no question at all.
The Falco is a lot less common, (or much more exclusive), is more comfortable, has a lower seat height and can be made even more comfortable by raising the bars over the top yokes if you want to.
A standard early RSV of similar age to a Falco has same front suspension but better rear, although you will probably pay that much more for it.
Otherwise once the Falco is modded with an RSV rear shock you will not notice any difference in handling. (put on an Ohlins and it should be slightly better than the standard early Mille?)
People often put Mille swing arms on the Falco, but it is for the looks,
not to improve handling, as it doesn't.
The early Mille has slightly more power as standard, but with the normal Falco mods to cans and air box, you won't notice the difference riding, and the Falco probably has a marginally better mid range.
The only way you will notice the difference is by getting an Early RSV-R which was later called the Factory.
So it's mostly down to your choice, if you want a more focussed, more common race rep, go for the standard early Mille, if you want a less common bike with more comfort at a roughly similar price, go for the Falco.
I made my choice more than 7 years ago and have not regretted it for a second.
